Anthony Ijoma thought he had given Nigeria the lead in the 22nd minute following a swift counterattack, but his strike was ruled out for offside.
Sudan punished the miss almost immediately, breaking the deadlock in the 25th minute.
Things got worse for Nigeria when Sudan doubled their lead from the penalty spot just before halftime.
The second half brought no relief, with Sudan adding a third goal in the 55th minute and a fourth just seven minutes later in the 62nd minute.
The defeat leaves Nigeria rooted to the bottom of Group D with zero points, mathematically unable to qualify for the knockout stage even if they win their final match against Congo.
