The victory sends the Serie A champions into Monday’s final, where they will face the winner of Friday’s second semi-final between Bologna and Inter Milan.
Napoli captain Giovanni Di Lorenzo praised his side’s intensity and focus.
He said the team delivered a strong performance in both commitment and intent.
Milan manager Massimiliano Allegri admitted his side conceded too easily once again.
Napoli are chasing their third Italian Super Cup title and their first since 2014.
The win offers timely momentum after Napoli’s 1-0 league defeat to Udinese at the weekend.
That loss left Napoli third in Serie A, two points behind Inter and one adrift of Milan.
The Italian Super Cup is being staged in Saudi Arabia under a contract that runs until 2029.
